They will eventually find it and send you a letter stating that they have the additonal W2 and then tell you what your AGI is with the new W2 added in and what, if any, money you owe based on that additional W2. Now, if it is not that much, chances are that it won't make much of a difference anyway, so nothing much may happen. We did the same thing a year ago because a W2 came in late February after we had already filed our taxes and received our refund. It was my husband's same company but for some reason they screwed up their original W2 and added the difference onto a second one and we had no idea that they had done that. Several months later the IRS sent us a letter and we ended up having to pay an extra several hundred dollars that we should not have gotten back in the first place, but we made a few payments and it was a done deal. So either way, whether you file an amended return or just wait and do nothing, the IRS will contact you and let you know the discrepancy with your return and you will have to deal with it eventually.
