There is supposedly an old legend that says that during times of upheaval, a group of Levites had the specific job of moving the "Ark of the Covenant" to a safe place under the Temple. It is believed that possibly these tunnels under the mosque could connect to the underground chamber that may still contain the Ark. If the Ark were found under the mosque, it would prove that Israel had a claim to the Temple Mount prior to the building of the mosque. It would in a sense, negate the claim Muslims have on the Temple Mount. They will fight vigorously against this possibility.

In the Islamic propaganda they say Israel were going to destroy the Dome of the Rock and the al-Aqsa Mosque in order to rebuild the Jewish Temple and unfortunately many believe this.
This is from a Palestinian website: "Palestinians, for their part, belied the Israeli allegations, and accused the Israeli occupation government of conspiring to finally destroy the Aqsa Mosque, the third holiest Muslim shrine world-wide, and to install the alleged Third Temple on its ruins."

since the current propaganda from the arab leaders in the middle east is that the jews have no religious or historical connection to the land at all and are just lying about our ties to the place, then most likely what they are actually worried about is looking like fools when ancient jewish artifacts are found. as for "undermining the structure of the temple mount", apparently they are forgetting that it's the holiest place in our religion too.

From what I've read, they feel that people digging in and around one of their most sacred and Holy sites, is not being considerate of their religious beliefs and feelings, and also an insult to God.
Thats not my opinion, its what was on CNN yesterday.
