I don't know what you mean "owe money to unemployment". If your employer understated you FUTA (unemployment), it is his responsibility to fix it.
Another important note is the feds never take money from a federal refund. The state can get federal, but not the other way around.

Do you mean that you were overpaid for unemployment comp and have to pay it back? If so, then it will very possibly be taken from your federal refund as well as state.
