If you are talking about the Department of Defense, then that is because according to them the Marines are under the Department of the Navy. So thats why there are only three branches in the DOD.
As for the Federal Government, I can't think of any context in which something was referred to as "the three branches" other than to follow it with "of the government are...". There are three branches in the Federal Government but why they named them the way they did is most likely due to thier role in the government.

I would assume you mean military not govt. The big three are the navy Army and Air Force. The other two branches are the marines and Coast Guard but they are subordinate to the Navy. So there are really three branches.

Because they are all from the same basic department AKA military but they are separate organizations of the military with separate funding, recruitment and publicity, or it could be a tree that all fallen soldiers blood feeds the one of freedom.
I just checked and apparently there are five U.S Military Branches?

* United States Navy
* United States Marine Corps although they fall under Navy so Wikipedia must be wrong?

The 3 branches of the military are considered the:
Navy
Army
Air Force.
The Marines are under the department of the Navy. The Coast Guard are under the Navy during wartime. I believe its the Homeland Security during peacetime.
