The Science Centre is very cool! I have been there. It depends on the time of year you go; but, Wonderland is nice (but the lines tend to be long). The zoo is always nice. I have never been to the CN Tower but if I ever got the chance I would go to see it (it scares some people because of the see through floor though).

If it is the right time of year you may also consider going to see a Blue Jays Baseball game or some similar sport (such as the Toronto Maple Leafs hockey game). A less costly alternative would be to go to a junior level sport. From my experience these can be very fun to see.
Things would also depend if you are staying with friends, at a hotel, camping or at a cottage as well as what side of the city you are staying on. If you are willing to travel Niagara Falls is relatively (note the word relatively) close to Toronto and if I ever got the chance I would go to see it.

CN tower is great, if the zoo is open the Metro Toronto Zoo, also the Science Centre. What is in London? There are tons of places look on the Ontario website.

You can also visit Ottawa. It'll take you about 5 hours to drive there (alternatively, you can fly there from Toronto City Center Airport with Porter Airlines), but it would be great to visit Canada's capital and capture a couple photos of yourself on Parliament Hill!

on the way to London, make a pitstop on hwy 6 north off of the 401 (Guelph) and continue north to Elora. This quaint village draws people from all over, the scenery is fantastic and people are very friendly. Wonderful pubs to eat at and be sure to have dinner at the famour Elora Mill.

If you're interested in live theatre, 2 other great day trips are to Stratford and Niagara-on-the-Lake. They call their theatre seasons the Stratford Shakespearean Festival and the Shaw Festival but offer a wider range of productions these days. It's worth checking out and decent drives out.

Bring the bug repellent and take a trip to Algonquin Park after you visit Bobcaygeon. You can get motel accommodation in Whitney or Huntsville. Remember the bug repellent because our mosquitoes and black flies fly up into the trees after biting and spit out the bones.

I would suggest, while you are at Niagara Falls (or in that area), check out some of the local wineries. Most of them do not put there products in our liquor stores and they are well worth the visit to stop in at a winery or two along the way.
