My first is in first but not in seventh, my second is in third but not in ninth, my third is in fifth but not in second, my fourth is in sixth but not in eighth, my whole is what is missing, which spoils it.
What am I?

I think heynow is right, it must be IRIS. I can’t make anything else out of it. It must be letters, the places are referring to, and although you can make also fifth or third and sixth out of these letters, IRIS is the only word that makes sense. An iris has a hole in it. I think it must be it, if it is about the places of letters at all. Gosh this is a difficult one.

It is an IRIS, The part of the eye that is actually a hole in your eye. If there were something there you wouldn't be able to see!
