I can't stand that sound, nut never wondered why until now.

Think back to all those lessons from health class back in school. The inner ear has all these little "hairs" that vibrate and translate the vibrations into the sound being produced. Certain vibrations cause massive discomfort for some people, for others, it does absolutely nothing at all. You're one of those people who finds this vibration very annoying! Use low-level ear plugs (about 10 decibels or so, no more or you won't be able to hear at all!) to deaden the sounds if it really causes you distress.

I think it's more of the fact that the sound is related to the action. Imagining your nails running down a chalky blackboard can still send a shiver up your spine even without actually hearing it. It's the same body reflex that happens when a man is seen on TV getting hit in the groin and you, yourself can almost feel it.

the friction between the your nails and the chalk board. i learnt that friction generates sound.
