When you do them doesn't matter.
However, sit ups alone won't work...you need to work your entire core (sit ups, reverse crunches, obliques and back).
Also, because spot training doesn't work, you need to burn the fat by doing cardio exercises, such as running.

Ideally to tone your stomach I would suggest doing 3 sets of 25 sit-ups two to three times a week. Starting out I would only suggest doing 25 a day until you can work up to doing 3 sets each sitting. You don't want to overdo it at first. Give yourself a few weeks to work up to 3 sets. Make it fun or you won't continue doing it. Do them when you wake up and then you have it out of your way. I've gotten some serious results. I've did them in the morning and the evening and mid day. Do what works best for you. In truth, if your total body fat is high you won't see those abs. So, here is the truth of the matter. 20 minutes, 3 times a week of high cardio exercise + 3 times a week of doing sit-ups=less body fat so you can see those developed abs. Here is a link to ab exercises. Low calorie diet, cardio (running, walking fast or possibly elliptical bike ideally) and ab exercises and then you are set!

You should workout during the time that your energy levels are the highest. This is usually around 1 PM for me. It depends when you wake up. Also, make sure you don't do them right after you eat. Don't do them on an empty stomach either because you will need the energy. So, you should do them around 1PM, at least half an hour after a meal, and make sure you had a healthy meal before you start.

After your body is warm, quick 8 min run etc...
