Take AMTRAK to either city.
If you go to NY, leave Philly early Saturday, get to NY before noon. Do an afternoon of shopping, with a pre-reserved lunch on top of Rockefeller Center. Check into the Embassy Suites in the Financial district - MUCH cheaper than the shopping district, and you'll get to see the world trade center reconstruction going on. Take subway BACK to see a broadway play (I highly recommend Mama Mia). Sunday, sleep in a little, enjoy the free breakfast, and then hop the subway again (it's only $2 a trip!), up to Central Park, the Museum of Modern Art, the Gugenheim, before catching your Amtrak back to Philly.

For DC, go in the other direction. Spend a day at the Smithsonian, not missing the Corcoran. Have lunch at the "classic" Old Ebbitt's Grill. Stay in Foggy Bottom. River Inn is my favorite hotel there. Have the concierge get you a reservation in Georgetown for dinner. See a concert or play at the Kennedy Center if you still have the energy. Sunday, visit the zoo, another of the free Smithsonian's institutions, before catching the train back.

Not sure about the coach thing, but we did DC in a weekend. All the major sites are conveniently located and there are shuttles for a nominal one time fee that does the "loop". We started at Arlington and did every single thing there was to do in a weekend with 2 small children.

DC is always worth a visit. There are so many things to do. So many museums and such. I live 20 minutes south of DC and still find things to do that I've never done.

It would be hard to see everything you would want to see in two days in either of those places. Would probably have more luck in NYC. There are literally hundreds of things to to in DC.
