I was working for a company in DE, but was doing it out of my apartment in PA. Do I have to pay PA taxes?

Of course! You live in PA so it doesn't matter where you work, PA will tax all of your income. If you lived in PA and worked in DE, you'd pay taxes in both states. Since you don't actually work in DE, you won't pay DE taxes.

Yes, you do - you both live and work in PA. Where the company is doesn't matter.
