Your wife is thinking of Graves Disease, which the eyes can bug out as a symptom of the condition. The symptom she is thinking of does not happen when you are hypothyroid and take thyroid meds. It has nothing to do with the meds at all.
Your wife should be placed on thyroid hormone. I prefer Armour. Below are some thyroid websites. If your wife is hypothroid (low thyroid/underactive) she needs the hormones. If she does not take them symptoms will become more severe over time and she will find it difficult to function.

Hypothyroidism (low thyroid) is a serious condition. With proper monitoring of her thyroid levels after starting medication, she should avoid all those weird side effects that happen when thyroid levels get too high, like bugged out eyes. I know the idea of needing a medication is not pleasant, and many people don't like to put things into their bodies. However, as far as I know, this is one of the few ways to treat this condition. I strongly urge you to speak to her doctor about all of your concerns openly. If you don't feel that your concerns are being adequately addressed, seek a second opinion. Also, see if they can help find out why her thyroid levels are low. Most of the time there is no answer to that question, but there are some related conditions that can cause thyroid levels to be low, and addressing those things may help improve thyroid function. Try searching online for some support groups, too, that may have some alternative answers or suggestions. I am 33 and have low thyroid and am on medication, I have never had any side effects, definately not eyes bugging out. The truth is I feel MUCH better since being on medication for at least 3 years now.

As long as her dosage is correct, her eyes should not bug out. People that are HYPERthyroid have that problem with their eyes. HYPOthyroid (or low thyroid) needs to be corrected with medication. Uncorrected it can lead to weight problems, dry skin, depression and being cold. The thyroid regulates your metabolism. An underactive thyroid can result in high cholesterol and triglycerides since your system isn't working up to speed.

My mother is on thyroid meds and they DO NOT make her eyes bug out. That is the craziest thing I have heard in a long time. Take the meds and be healthy.

Being of like mind as your wife, I would decline the thyroid medication. I would begin to take KELP supplements as well as a regular dose of multiple vitamins/supplements.

The first thing to do is research this disease as much as possible. Then she will understand how to take care of herself.
