Our Father in Heaven: (This would be God)
So in Heaven as to be everywhere else, (He is not only in heaven but He is everywhere else at the same time. Omnipresent.
Heaven cannot contain Him: (This means the mindset of Heaven is not the end of His mind. Heaven being a state of mind, and a manifest reality is not His only place.)
yet heaven is there to manifest His Glory, for it for His throne.(This is like heaven is His home base, and what represents His glory.) sorta like your own choice of decorations in your home reflect your mindset.
and it is to believers a throne of grace.(Those that have experienced the reality of God think of His throne as a throne of grace, because He has saved us by His grace though the shed blood of His Son Jesus.

Heaven can not contain the presence of God. God is too big, heaven is too small.
However, Heaven exsits as a place for God to have his throne in order that his glory may be known.
This throne for Christians is a throne of grace, because we can approach this throne freely because by grace we have been considered his children.

Matthew Henry's Commentaray is saying that although what we have been told to call "Heaven" as the place of God, God is not restricted to being in one place but He is EVERYWHERE:
Ps 139:7-12
7 Where can I go from your Spirit?
Where can I flee from your presence?
8 If I go up to the heavens, you are there;
if I make my bed in the depths, you are there.
9 If I rise on the wings of the dawn,
if I settle on the far side of the sea,
10 even there your hand will guide me,
your right hand will hold me fast.
11 If I say, "Surely the darkness will hide me
and the light become night around me,"
12 even the darkness will not be dark to you;
the night will shine like the day,
for darkness is as light to you.
(from New International Version)
YET, God tells us to address our prayers to heaven, the "place" of His throne.

A convoluted attempt by a mortal to explain the immortal.... no one knows what is in Heaven... except that God is there and Jesus and all of the Saints who departed befor Christ walked the earth... beyond that, no one knows.....oh... and there are a whole lot of Angels there as well... and Christ did say something cryptic about many mansions.... that still leave lots of room for speculation.... not helped by the various interpritations of the book of Revelation.

Avoid commentaries, they tend to replace your own relationship with the Holy Spirit. Scripture is primarily for you and Father to sit together and supp at the same table, a personal experience.
The Book is alive. Let it live in you.

It is to say that heaven is God's home, but, because He is infinite and omnipresent, He is not contained just there in heaven. He lives in the hearts of His chosen ones. It is hard because we cannot get our intellectual hands around the idea of His infinite nature.
