There are a few disadvantages that have already been highlighted. But the problems are not with Firefox because it actually conforms strictly with more international standards than IE. Unfortunately, some sites are written and tested to work with IE, and some of the tricks they use break these standards.

There may be some pages or things that dont work with Firefox. Especially, Windows stuff. Microsoft, even tho they lost the suit a few years ago about unfair competition, continues to do what they promised not to do, like, requiring Internet Explorer for some of the things to work.
They definately deserve to be sued again, but this time they should be fined about $200 billion, and the money used to fund for small business to compete against them.

There are some web sites, such as symantec antivirus, or various Microsoft Outlook products or other Microsoft products, that require Microsoft Explorer to work properly.
On the other hand, some web sites (Oracle support comes to mind) work better with Firefox.
I keep both, but use Firefox primarily.

There is a bug in Firefox with table layouts, causing them to squish into nothingness
Poor support for Java runtime
Most WYSWIG editors don't target Firefox
Microsoft HTML generators break Firefox (intentionally?)

I don't care, I'll still use it. Viva La Firefox!

I've found that some of the stuff that normally works with IE doesn't work in FireFox. Some of the buttons on websites won't work properly on my system.

It's rare, but some websites will only work with IE.
I keep both browsers on my PCs.
