If you filed your taxes on two different websites and you efiled both of them, then you have two returns in the system. The IRS will note this and this will delay your refund by up to as long as two months while the IRS figures out which is which.

Actually, I don't think the system even allows you to efile twice, so you must have had filed a paper return for at least one of them. In any case, you will have a bit of a wait until it gets cleared up. The IRS won't be in too much of a rush to take care of this while they are in their busy time of the year.

The second return will be REJECTED. You should always check with the website 48 hours after filing to get an acknowledgement (or proof of acceptance). Once should be accepted, the other rejected.

The second return would be rejected by the IRS as "already filed."
