She probably has a reason. You just are not aware of it.
I'd recommend a trip to the vet to rule out physical issues.

Is she crying in response to something or just randomly? Is it from playing rough? Does she need attention? I agree with the other posters, dogs don't cry in pain unless they are injured.
German Shepherds are prone to joint problems like hip dysplasia, she could have eaten something that is now causing abdominal pain, or maybe it's a simple as she has a spliner in her paw or you may have trimmed her nails too short. If she is acting normally and not favoring any body parts, then I would take her in for a check up and get her 12 week shots at the same time. Puppies can go from normal to deathly ill amazingly fast, I wouldn't recommend taking chances with her.

Hmm I am wondering about the hip thing, is the breeder a reputable one? you do know you should not take big dogs for long walks before they are six months old right? but at 11 weeks its not had all its vaccinations yet anyway, so that wont be it.
I used to have a Jack Russell that did that, I never did find out why, but he also used to do it when he was constipated, after stealing cat kibble usually, try some cod liver oil on his dinner, just a teaspoonful it will help his growing bones and ease any poop problems he may have.

When I read this question, I immediately thought it was a Siberian Husky, they do that. Honestly, some dogs just scream for no reason. I see this also in shelter dogs. Some have all kinds of baggage and react to almost anything. I can't believe it is nothing. Be really observant. It could be sudden movement, touching them in a certain place, something in the enviroment they are afraid of.... Once you figure that out, then get her desentisized to it by exposing her to what ever it is in gradually increasing time and distance.

She may actually be in pain. There could be joint problems, or a hernia, for instance. I'd take her to the vet. When does she scream? It could be related to something that is happening around her (she's afraid of some noises or she dislikes being crated). Look for a pattern.

Where is the pain coming from? Have you tried to find the cause of the pain? Check her out and take her to a vet she could have something internally wrong with her.

Is it at certain times or just randomly?? try gently touching him/her all over slowly to make sure there are no sore areas and watch out for when it happens, maybe you should ask your vet to have a look??
