At your local Home Depot or Lowes or whatever, in the Paints and Wood Stains area, you should be able to find wax scratch cover sticks. They are available in a variety of colors to match your wood stain as closely as possible. They don't fill the entire scratch, but they work well at disguising the blemish. They also sell markers that stain the wood.

We use MinWax markers on our wood floors that are scratched from furniture, and it's hard to see the scratches even when looking for them. Really huge gauges aren't appropriate for this method, but even medium-deep scratches are hidden well to the casual user.

try vegetable oil on one of the scratches. it acts as a stain and can neutralize the contrast in color.
