When someone appreciates your work that person understand who important is for you the time and how important is to do your job as best as you can.
You can say in the same time:
I appreciate you noticed the time I put into my work. Thanks!
or
Thanks. I appreciate making a difference. Please let me know whatever I can do to help you (or the team).

If they have said "Thank you", you say "you are welcome". If they just complimented you, you say "thank you". Not hard.
