It's customary to kiss the left cheek! It's a European thing(particularly the French!), to kiss the left, then right, then left again as a greeting among women, and family. I'm not entirely sure how this originated. I believe this is due to it being most common to be right handed, and therefore to use your right hand to reach out and shake the others' hand, or to place it on their shoulder to brace yourself. (I think it makes sense to switch it up if you're both lefties, though!)
Little tidbits: Throughout history the right side has always been favored! There were instances of beliefs that being left-handed was demonic! We shake with our right hands, because men drew their weapons most commonly with their right hand and this was an assurance that they were not going to draw their sword/gun on their company!!! =)

Not everyone does this. I don't unless it's someone close to me. I kiss family on the mouth, close friends are usually greeted with the hug/cheek kiss combo and anyone else gets a hug or hand shake depending on the situation. I think men don't do it because it would not be received well by most men. However, I have an Uncle who does this to everyone, male or female.

I don't think there is "one side" that should be first, however, my opinion is this.
Since you probably are shaking their hand first (right hand to right hand) the natural movement "for me" is to go for their right cheek first, then their left.

if he is unshaven, or smelling, kiss the far side.
If she is pretty, kiss the front side.
if he is very important, kiss the back side.
otherwise it does not matter which side you kiss first.
