Take the AirTrain to Jamaica Station, then take the LIRR to Penn Station.

The cheapest way is to take AirTrain and the subway. When you leave the terminal, follow signs to AirTrain, and take it to either end of the line. In most terminals the AirTrain stations are located outside the terminals and upstairs. (Since you want both cheap and safe, I'd advise taking it to Jamaica.) It will cost you $7 to exit AirTrain and enter the "official" NYC subway. Transfer to the E-line subway (colored blue on maps), which is an express train. You can take the E-train all the way to 42nd Street, which is at the west end of Times Square.

When you get out from JFK Airport ask someone where to get the airtrain. The airtrain is a subway train that picks up people from the airport.
