Either in the Prison Graveyeard (for those whose bodies go unclaimed, or have no family, relatives or friends that can claim the body for a religious burial), or to a Potter's Field; oftentimes, the Prison Chaplain will say a few perfunctory words at the graveside if someone knows what the prisoner's religious convictions were.

I am pretty sure they give the families an opportunity to provide a proper burial. If there is no family, they bury the body like they would anyone else, just no funeral or anything.
