My-calorie-counter.com actually lets you create an online account and log your calories on the Web for free. Their database of foods looks fairly extensive.

Calorie-count has similar tracking capabilities, but one thing I really like is the grade that it assigns to food to help you quickly make healthy choices. It also tells you the benefits (high fiber) and drawbacks to certain foods (high sugar.) Very promising from what I can tell so far.

I've used Calorie King for several years, and love it. There is an online/web version, as well as a version that you can buy and download for your PC and PDA. The cost is $49.95 for the software. The online version is $45. Access to the food database, but not the tracking tools, is free.

But if the food you're eating has a nutrition label, then use that. Recipes may change for whatever you're eating, or different brands might have different numbers. If there's a label on it, then that's what you should use.
