I would say that in this instance the author is trying to say that the child still has a bit of growing up to do. In that he tends to fall over because 1. he trips over his own feet or 2. that he has not yet been able to become master of his balance yet.

As for the part about his thinking, I believe it is saying that he is unable to make his own decisions yet.

well, the first clumsy is the more conventional use of the word...where someone is physically prone to accidents. The second clumsy, with the mind, is probably a reference to being absent-minded.
