The main difference is the Water base Lacquer is made with Water and the Lacquer based one is made with Oil.

Difference is in clean up,Odour and the oil based lacquers have a tendency to yellow over time.

: There are 3 primary differences when comparing Water Base vs. Lacquer Base:
1) Water Base dries in about 2-3 hours vs. Lacquer Base dries in about 30 min.
2) Water Base is non-toxic and doesn't require any ventilation or extra precautions vs. Lacquer Stains should be worked with in a well ventilated area and should be kept away from children.
3) Some color variations are only available in certain color lines.

Well,
One big difference is the smell.
Another is the cleanup.
Acrylic/waterbase paints and stains are easier to clean up. Also I have a sensitivity to laquer based, oil based paints and stains.
Not only the fumes disorient me, but another painter I know has serious trouble with her lungs and sinus caused by them.
The turpentine and linseed oil has an effect on me which brings on depression.
