What is hurting him is he is far too young to be away from his mother and weaned. In many states selling a puppy this age is illegal---not to mention unethical and harmful to the puppy.
Unless you got the pup this young because the mother died, the breeder sold you a pup that is far too young. This could have serious negative effects for a very long time.
I would recommend returning the pup to the breeder asap. If the breeder does not know enough to sell you a pup that is old enough to be weaned, then I am guessing the breeder does not know enough about the more technical/tricky aspects of breeding a healthy dog.
I am sorry to have to tell you this. You sound like a very caring person.

I Have a Chi as well. Crying will not hurt him, 5 weeks is way to young to be away from his mother, he is not fully weaned. My best advice is to just put him in his crate with a nice toy and blanket. Leave him on your dresser in his crate or the floor where he can see and smell you. DO NOT pay him any other attention otherwise as he will have terrible separation anxiety as an adult. Just let him cry, he WILL stop. It's very hard I know. Once the crying has completely stopped for at least 15 min, you can pick him up. otherwise you are simply teaching him that crying means love. Make sure he is getting enough nutrients. Shame on the breeder for selling him so young! Best of luck.

In most states it's illegal to sell or give away a puppy that is less than 8 weeks old.. so we're VERY concerned that you have a 5-week-old pup.
The loud crying you're hearing is the one puppies use to scream for their mother's when they're scared and/or hungry. He's been taken away from his mama too early and is trying to call to her. (The screaming itself won't "hurt" it, but the emotional trauma it's going through that is causing the screaming could cause it behavioral problems as it gets older.)
It's also not wise to confine a pup to a crate when it's this young. It won't have conscious control of its bowels or bladder until it's about 16 weeks old. If it spends these early weeks of its life pooping and peeing in its crate, you'll never be able to crate train it properly. Find some other way to contain it when you're not with it.

Maybe he misses his mom. He should not be away from his mother for another 3 weeks at least. Maybe he is hungry. Chihuahua pups need to eat often because they have such small stomachs and can't hold much food. Maybe he is cold. Maybe is sick. Maybe he is lonely. How many hours a day/night does he have to stay in the crate? Chihuahuas are very needy dogs and need to have as much human contact as possible. If he hasn't been to a vet yet, I suggest taking him for a checkup to make sure he is healthy. He should also have his first set of shots since he is not nursing his mother any more.

I agree with everyone about the CHIHUAHUA being too young to be away from his mom. The person you go the CHIHUAHUA from should be ashamed of themselves. I raise CHIHUAHUAS and I never give a puppy to a new home until they are 10 weeks old and if they are small I keep them until they are 12-13 weeks old. That poor baby misses his mother and should not be away from her. This breaks my heart

i have a chihuahua too and when i first got her she was 2 months old. she would cry like thagt everytime we got in the car. she was so terrified i almost cried. i never thought it would get better. but it does. she is now 7 months old and i never hear a sound from her nemore. i think ur chi is afraid of the crate, just like my chi was from the car. but being that ur chi is very tiny pup u have to be careful wit them, especially being that they r so small and can have heart attacks and low sugar intake- they can die from that. always have nutri-cal on hand. have u tried slowly putting him in there and put some type of new toy in there. ur chi will soon learn he is safe and wont b harmed in the crate. if u dont teach him to get in the crate he'll never learn. for my chi i never got a crate. i bought a baby play pen. try that instead, it might make a huge difference. and its much bigger too so they have a lot of room to sleep and play, eat and potty. if u want to stick to the crate then what i would suggest doing is buy a type of fencing or barracade and keep ur little one in there. put the crate in as well and leave it open. ur chi will start to be nosy as they always r and eventually go in in on its own once he realizes its not danger. leave a toy in there or a little treat. its going to take time, believe me, but ur chi will soon adapt. hope this helps. good luck wit ur little one- they r the best things in life!!!!

Should I lecture about getting a pup that young? Small breed dogs like yours should not be taken from their mom and siblings until 10 weeks old. That is the first problem here.
Moving on.....get a teddy bear, and a hot water bottle. Wrap the bottle in a towel and put the dog, bear and bottle in the crate. Poor thing is cold, lonely, and way too young to be away from family.

the crying will stop over a few days. it happens with all puppies. He will get used to not having mommy and his siblings around and get used to you being mommy. He won't have a heart attack. If you want him to stop let him sleep with you, but get used to it because just like a baby he will come to expect it but hes a little dog so shouldn't be too much of a problem on the bed.

A good breeder of toy dogs, would not sell them for 12 weeks
Bigger dogs are not sold until 8 weeks
Chihuahua is a toy dog, why do you have a 5 week old puppy
I would call who sold you it, and bring it back to it's more for few more weeks

Why would you have a puppy that is only 5 weeks old. They should be with their mother until 8 weeks old. He is probably cold since they don't have enough body mass to stay warm by themselves at that age.
