How will this new diesel fuel (ULSD) affect trucks older than 2007?

I have a 2004 Cummins. Is there an additive to increase the ppm of sulfer with the new diesel fuel? Is there anything to be worried about with the new diesel fuel?

Nothing that you should be worried about, if you have the older in-line or rotary pump (pre-vp44) you may find that your seals may start to leak. Adding transmission fluid is not the best idea--one it makes your fuel look red---the same color of off-highway fuel-so it looks like your violating tax laws. The color and smell of the fuel may cause a warranty claim to not be honored --because you added none approved additives to your fuel.
Findings are that the newer fuel does give you lower mpg at a rate 1-1.2 mpg in some cases. For the most part you have been using this fuel already over the past year--just the pumps have not been marked.

FWIW, I've been running it in my Mercedes Diesel with great success. They've formulated it with some biodiesel to improve both the cetane and the lubricity. Works better than the old stuff. Time will tell if there's any problem in the long run.

If you really want to increase the sulfur level of your fuel, mix in a gallon or two of home heating oil, which is basically high-sulfur diesel. Or a quart or two of automatic transmission fluid. Just bear in mind that doing this is illegal, as well as more polluting.
