A reliable travel agent is as safe as any other use of your credit card, at least. as safe as any use where the card is not in your sight. There can always be a dishonest employee, of any business. I have had unscrupulous restaurant workers swipe my card more than once, and put through a bogus charge, for example. But when I questioned the charge that appeared on my statement, the credit card company took off the charge. Credit cards have some pretty strong rules to prevent fraudulent use. I would give them the number.

Doing a google search has identified links from the Civil Aviation Authority http://www.caa.co.uk/ to find ATOL registered travel agents.
