First of all there is no commandment against killing.
Exodus 20:13 is mistakenly translated as "thou shalt not kill"
when the word really means "murder". Most modern versions translate the Hebrew correctly as:
Exodus 20:13
You shall not murder.
There is a difference between killing as in the execution of a death row inmate or someone murdering someone else in cold blood.
Throughout time there have been people so evil that they had to be killed immediately.
Deuteronomy 12:29-31 When Yahweh your God shall cut off the nations from before you, where you are going in to possess them, and you shall possess them, and shall live in their land, (30) take heed to yourself that you not be snared to follow them after they have been destroyed before you; and that you not inquire after their gods, saying, How did these nations serve their gods? And I shall do so, even I. (31) You shall not do so to Yahweh your God; for everything hateful to Yahweh, which He detests, they have done to their gods. For they have even burned their sons and their daughters in the fire to their gods.
They were so evil they would burn their children as sacrifices to their gods. (Sort of like the muslims when they have their children become suicide bombers.)
Since our Creator is sovereign and has the power over life and death. He can decide who lives or dies.
1Samuel 2:6
Yahweh kills and brings to life; he brings down to the grave and raises up.

The Lord gave that order to the Israelites for reasons known to him alone. I guess it was to protect the Jews from being influenced by idols of pagan nations. Come to think of it, if the Jews followed God's instructions to the letter would we have this problem in the Middle East?

Jesus only commands us to kill Non-believers.
"But those mine enemies, which would not that I should reign over them, bring hither, and slay them before me." Luke 19:27

When he tells Moses to kill all the Egyptians. When he tells the children of Israel to kill the guy picking up sticks on the Sabbath so his family can stay warm.

Jesus is pretty clear on this one, that we should not.
