They cook more evenly this way I think, but then the ones without holes(like jelly) seem cooked to me.

not all doughnuts have holes in the middle like filled ones, when I make my plain isometimes take out a hole or other times I never take any hole out depends on who s doing the baking plus people like to dunk so they have a place to put their fingers

Pastry with holes in the middle usually have them so that the pastry will be cooked all over. Otherwise, the center of the bagel/donut could be not fully cooked.

i just read yesterday that the batter they use is really thick and if they didn't have holes it would take them a lot longer to cook.

Because that is how whoever invented them decided to make them. Otherwise, it would just be a pastry.
