Suppose a Christian baseball player completely missed second base and only realized it after sliding safely into third. He is the only person who knows that he missed it and the other team shows no sign of making an appeal at second for the out.

As a Christian is he under any obligation to run back to second base or should he just stay at third?

It depends on the Christian and what he believes the rules are. For some Christians the morality is: Never Lie even by ommission. For others, the morality is - follow the rules in play (as long as they themselves are ethical rules). Is it expected that each team calls it's own errors or is it the Umps job???

his human side would rejoice that he missed second and no one noticed and he would want to stay at third base.
the Holy Spirit inside him would convict him and make him feel bad that he is cheating and not doing the right thing and give him thoughts that he should return to second base.
it all depends, then, on his choice.
Christians are still sinners.
Christians are not holy.
Christians are not perfect.
I think, truthfully, that I would stay at third.
I am human, too.

The someone that saw it would be God. He should run back to second. And I can't believe that NO ONE saw it. It would be a bad witness to others who may have seen it and not said anything about it because they were rooting for that team.

in a way that is lying so it would be wrong to stay there but he is human so he makes mistakes. God understands that were human and that we make mistakes so God would not be mad as long as he asked for forgiveness.

They're going to be too busy criticizing the umpire for spitting to acknowledge or take responsibility for what they've done.
