I've noticed that some outspoken atheists here, when replying to Muslims, always compare Jesus favorably to their prophet Mohamed.

Maybe 'defend' is the wrong word. But some do compare the two and say that Mohammed was such and such (bad) while Jesus was good.

If you look at the two as just people. Jesus was a very good noble peaceful person. Not something that can be said about Mohamed who started small wars and had a crazy sex life.(multiple wifes, sex with slaves and even a 9 year old girl (Aisha))

Nowadays unfortunately, Islam is not seen under the best lights. Atheists also refer to their heritage religiously speaking. They might have become atheist at some point and still refer to what they know best. Same for Atheist from an islamic background: they will defend Mohamed (PBUH).
But the issue would not be to defend but simply not know enough about the other's culture or religion.
Unless someone really have studied a topic and knows what he is talking about, he should simply abstein to demean or degrade someone or something else.

I am an atheist. I would not defend nor criticize either Muhamed or Jesus. I do not know anything about religion, and I don't care about religion, only ethics and moral values. If Muhamed and Jesus and all the prophets were peaceful, tolerant men, then I do not have anything against them.

I've not seen this. I am an Atheist and I frequently claims against Islam with similar attributes or scriptures from Christianity to show the two aren't as different as many American Christians believe, but I've never responded using one religion against another nor have I noticed this from other Atheists.

It is not that we Atheists defend Jesus in the face of Mohamed, it is more that we defend what is taught as His ideology against Mohamed's. We actually don't acknowledge, or care, whether either or both existed or not.
By ideology I mean way to live day to day, "do unto others...." etc, not actual "specific" religious stuff.

When answering a sincere question, one should strive to answer it from the asker's viewpoint, not one's own, unless the question was specifically asking for opinion.
I am extremely antagonistic to Christianity... but if someone asks a respectful question about Christian teachings that I can answer, I set that aside and answer as sincerely as I can. Granted, if they ask a disrespectful or leading question, I'll tear them a new bunghole in their cassk, but if it's asked respectfully, I honor their view and answer from it.
Same goes with all other philosophies and religious inclinations. Respect is given respect, disrespect is given disrespect.

That seems erroneous. Mohammed and Jesus were both messengers of peace. Most Christians AND Muslims seem to have forgotten that for the last 1500 years.
