Can any one recommend a really nice restaurant in the San Juan area of Puerto Rico that overlooks the ocean / beach?

Hard to say, because pretty much every hotel that has access to the beach will have an Ocean front restaurant, some will also have a rooftop restaurant.
Check the following hotel
Condado Area:
Condado Plaza
Marriott (La Vista Restaurant and Tuscany Restaurant)
El Caribe Hilton
Isla Verde Area:
El San Juan Hotel & Casino (La Veranda and Tequilas on the rooftop)
San Juan Water & Beach Club (Water Club)
The Ritz Carlton
Holiday Inn
Empress Oceanfront Hotel (this one is not the nicest hotel but it has a terrace restaurant that is as close to the beach as you can get)
Your best bet is to ask the concierge when you get to the hotel. Because things change constantly and there are always new hot spots that they can tell you about. Also specify the type of cuisine you what you want, because you can find American, Spaniard, Italian, Mexican, Chinese, Japanese, and Arabian etc...
And prices can range from $6-$15 per plate up to $100-$150
If you local food ask for Comida CRIOLLA, If you want good seafood be sure and ask for it. Not all local cuisine has

There are many good restaurants in Isla Verde and in Condado. It depends on your budget. Most found in the hotels are great and have ocean views, but range mostly on the expensive.
The Ranch at the top of the San Juan Hotel and Casino has an unique menu including rattlesnake, and the ambient is casual.
The Caribe Hilton also has a selection of restaurants with ocean view, and the prices aren´t out of everyones league.

For a very nice breakfast and lunch/brunch I am partial to the
Hotel Condado (Condado Plaza). A large variety of dishes and
a nice ambience along with the view
