This is usually a sign of allergies. When dark circles are present around the eyes, it's called allergic "shiners".

I did a little research at Mayoclinic.com and searched dark circles under eyes and it states that this is usually temporary.
Although it says that fatigue is usually is not the cause, I tend to think it does contribute. The most common cause - like the others are saying (allergies) but specifically nasal congestion. Your son is nine? At that age, they can easily have drainage, and you wouldn't know. The veins that usually drain from your eyes into your nose become dilated and darker it says. (If your son is having drainage, a little congestion from I think, a molar, or a cold, might affect his rest at night.)
I would give him Childrens motrin, or a generic anti-flamatory, which will eleviate any symptoms he is feeling, help get more rest, and hopefully help the dark circles. Give him healthy foods that I will mention below and water.
Not many parents know that using an Anti-flamatory is much different than Acetaminfin (Tylenol). I also found very interesting is that there are anti-flamatory foods, such as cantalope, broccoli, oatmeal, tuna, and romaine lettuce. I stumbled on that information from the Wrinkle Free Diet from Dr. Perricone's Book, and they list foods that can actually make you look like you had a face lift in 3 days, and drink only tea and water.
Lets say this doesn't seem to work and you think it is allergy.
Keep a log of what he eats to rule out food allergy. If it ends up being a detergent, they have some really good brands that are free. Also, I am very sensitive to Glad candles, and scented candles.

If he is getting enough sleep those circles aren't from being tired. But they may be what are called allergy shiners. Dark bags/circles under the eye due to allergies. My daughter had them and still does when her allergies kick up - she's 13 now.

My 7 year old has severe allergies to dust and pollen. He also has dark circles under his eyes, doctor says this is a common thing for children with allergies.

My 7 year old has had them for a long time our Doctor told us it was caused by him not eating enough meat , He is a picky eater and she is a wonderful Doctor so I'm sure that's what it is
