This is the first year I am providing my employees with 1099s. Is there a program I can use to make these for them now

You have to order the blank 1099s from the IRS. The government copy is a special OCR form printed in red. Your accounting software should be able to print them and there should be instructions in the software on how to do it. If you do your books manually you should probably consider using a service bureau such as http://www.1099services.com or a tax pro to prepare your 1099s.

Your accounting software should track totals by employee and be able to print 1099's. Otherwise you may have to get the forms and fill them out manually.
