He is attacking you, because he feels that you are trying to remove his territorial markings. Ususally dogs only do this, but it sounds like he is territorial as well. I think that keeping him in another room only worsens the situation. I think you need to assmiliate him to you taking out the catbox.
It will take a while, but this way, there is no punishment, and you can change the box, without any worry.
You have to take baby steps first when hes watching you just go over and touch the box, then walk away, or pick him up and cuddle him, or pet him. That way he'll know it's okay. Then eventtually start preparing to take it out, Little bits at a time though, never go through with it, until he's totally ok with it .
When you need to take it out, put him in a different room and play some music, he will be desensitized and not know what is happening.
Like I said this will take a while, but it is better than punishment, you should reward him when he is good.

Are you nice to your cat? Most cats enjoy a clean litter box, but if you are generally not nice to your cat, then maybe he wants to attack you for invading his territory. Stop using the spray bottle. You now know that does not work, and the next time he will only try harder to get in your way. Your cat will become immune to all of your tricks, so just change it when he is in another room. Try giving him some cat treats, play with him, give him a can of tuna- your cat will love you.

I wonder if your cat goes outside and comes back in with something valuable it found and hides it in the litter. Seriously, you can calm the cat by getting catnip from a herb gardner. Have a small area in a container that you can plant the catnip. the cat will love it and treat you like a king.

Is he neutered? Usually desexed cats aren't as territorial as whole cats.

maybe you should lock him in a different room while you clean it...i have never heard of such a thing...sounds like he is a handful....lol well good luck!!!
