Why should it? The third law of thermodynamics can be expressed as "As a system approaches absolute zero of temperature all processes cease and the entropy of the system approaches a minimum value." The mass gain is that as a particle increases in speed it increases in mass. So, as a particle slows down it losses mass. It has nothing to do with its temperature and even if it did I see no conflict between a particle losing mass and a reduction in entropy in that particle.
