A Rogue agent is an agent that takes matters into thier own hands in order to get the job done. Much like the way Jack Bauer gets things done in 24. Not entirely the wrong way, just definately not the procedural way. In real life however, going rogue will most likely get a person jail time at the very least. An agent going rogue is not typically seen as a good thing, no matter what Hollywood would have us believe.

Side note: I would expect them to throw the book at the agent in question, due to the fact that as an agent they "know better".

A government employed operative working on his own for his own goals, or one who is bothing both sides against the middle as a double agent.

In the Agency, its someone who is working for themselves.
