There are many ways to do it, but I think that you have to know something about the disease, like what abnormal protein results in the functional defects, and then sequence the peptides composing the protein, with subsequent recontruction of the RNA and DNA responsible for it. Then, you can try and locate that sequence on chromosomes by using a technique such as Fluorescence In Situ Hybridization (FISH) that will target and dentify the sequence you're looking for
