I have a box full of water. I need to put a shaft/axle with one end in the box and the other sticking outside of it. Each end has a gear attached. I need to spin the gears using the axle and make the whole box waterproof so nothing will spill out.

The connection would be similar to the way a ship has the engine on the inside and the propeller on the outside attached by a turning shaft.

What is the name or method of that seal?

A 'rotary seal' would be one name. A 'packing' would be another; this is applied mostly to shafts for valves. On a ship, the device around the propeller shaft is called a 'stuffing box.'
