I've had most of my molars bonded because the deep grooves were making it too easy for cavities to form. There was absolutely no pain during the procedure, just a slightly weird feeling for about a second. Afterwards, there was no pain at all either. My teeth felt a little weird for about a day, but that was just because the shape of the surface of my teeth had changed due to the bonding and it felt different against my tongue. After a day, I didn't even notice it anymore.

Bonding is just another name for putting in a tooth-colored filling. Depending on the size of the cavity (sometimes, it's just cosmetic and doesn't even require drilling or to cover a root surface), you will usually get "numbed" first so it won't hurt at all. Once the freezing wears off, you're back to normal. =)

BEFORE A TOOTH IS BONDED IT IS USUALLY NUMBED WITH ANESTHETIC -- DEPENDING ON THE TYPE OF BONDING BEING DONE.
SO,THE ANSWER IS, NO IT DOESN'T HURT AFTERWARDS.
