Fluorescents are notorious for causing hyper sensitivity in people and the main result is headaches. Switching from the standard fluorescent to a natural light tube could correct things for you. If you can get away with using a different type of light source such as a free standing overhead lamp with daylight bulbs and getting the fluorescent tubes changed or removed, you might find your headaches reducing.
If you haven't had an eye exam in the past 2 years, you might want to have this done as well prior to putting in your request for light changes so that the employer can't pin the headaches on your vision alone.
I know of people who will get a severe migraine only a few minutes under a fluorescent light yet they can work unhindered using natural daylight bulbs, for hours at a time.

Try wearing a cap so that the fluorescent light does not get into your glasses, it helps for me. I think the brain may be having a problem trying to filter out those sharp UV rays, but I could be way off beam!

Take some time to give your eyes some rest. It sounds like you are straining your eyes. This happens when you are focusing on small or difficult objects, or when you have to look at the same thing for a long time. So when this starts to happen give your eyes a rest so that you don't get headaches. Plus it should make for a more enjoyable day.

I just found out my headaches were caused from a focusing problem and that my regular eye glasses would not be enough. I had to get special eye glasses just for using the computer. They really help. Talk to your optometrist.

It could be the eye strain. Try and take breaks to look around and into the distance to give your eyes a break. Also make sure to keep hydrated as it's easy to dehydrate in that kind of work. Try having a bottle of water always handy.

It's most likely to do with the lighting. If you're experiencing migraines I suggest trying a herbal remedy called "Feverfew" I use to suffer from migraines and once I used that I never experienced another one again.

Sitting and staring at a computer can cause that. Maybe you arent getting enough water too.
