Southern analysis is the use of a DNA probe of known sequence, labelled with a radioactive or flourescent marker. The probe is complimentary to a sequence of interest, often a gene. To determine if a given DNA sample has the sequence of interest the DNA sample is separated on an agarose gel, denatured, transfered to a membrane, then the probe is annealed.

Western analysis is the use of antibodies to determine if a protein of interest is present. Just like the Southern blot, the protein sample in question is separated on a gel, transferred to a membrane, then probed with the labelled antibody.
