Any reason you want to take the train? The greyhound bus from Port Authority is 1/5 the price, leaves more often, is mor reliable and is only 30-45 minutes longer (assuming your train leaves ontime which is almost 0% with amtrak)

But, if you're willing to change trains. Take the 2 or 3 from Brooklyn to Penn Station on 34th Street in Manhattan and grab the Amtrak to Philly.

you have to take the city subway to NY Penn Station. from there you can take Amtrak straight to Philadelphia's 30th Street Station or you can take a NJ Transit train to Princeton (NJ) and transfer to the Riverline (Philadelphia train) to 30th Street Station.
