Canker sores (apthous ulcers) are neither viral or antibacterial. There is no definitive known cause, altho many have been suggested. Some evidence relates it to lauryl sulfate commonly found in toothpastes. Biotene put out an LS-free tooth paste if you want to try. There is no indication for antibiotics at all.
The best remedy is a corticosteroid ointment in a waterproof base. It's called Kenalog in Orabase or Adcortyl in Orabase which contains triamcinalone acetonide. I believe it's about USD$28 per tube. It is very effective for pain relief and for accelerated healing.
Pull out your lip and dry off the ulcer with a tissue. With your little finger, place a dab of ointment on the ulcer and smear it into place. Don't rub it in or it will crumble. Do this 2x daily after having brushed your teeth first.

Go to your dentist. Outbreak of mouth ulcers can be viral and you need to have it checked out. He can prescribe an antibiotic for you which is in a mouthwash form. You will basically need to use it everytime you think about it to be rid of the mouth ulcers. Its best to have your dentist check the ulcers out just in case its something more sinister. If you get the ulcers quite frequently or they change in size,shape or colour it needs to be examined. Early detection can sometimes prevent oral cancer. (not that I am trying to scare you..)

Just a General Dentist. But, there is not alot that they can do for mouth ulcers (canker sores.) They need to run their course in 7-10 days unless the dentist has a laser, in which case, he can just cauterize them for immediately relief.
