If I am the cause of, or contributor to, the troubled relationship with another person, I also have a troubled relationship with God.
The ten commandments can be boiled down into how we treat God and how we treat others. Jesus said "“‘You shall love the LORD your God with all your heart, with all your soul, and with all your mind.’ This is the first and great commandment. And the second is like it: ‘You shall love your neighbor as yourself.’ On these two commandments hang all the Law and the Prophets.” Matthew 22:37-40 The two are very closely related.
God requires that we love Him most, because if we truly do that, we'll love other people better - selflessly, patiently, and honorably.
If I contribute to bad relationships with others, I cannot solace myself with the idea that I have a good relationship with God, and so my other bad relationships don't matter. I cannot treat others badly and expect that God will be pleased with me. Having a good relationship with God should yield good relationships with others.
"If it is possible, as much as depends on you, live peaceably with all men." Romans 12:18
There are times when it isn't possible to have a good relationship with someone, because he/she is unable. If that seems to be the rule rather than the exception in my life, I need to take a closer look at my responsibility to God and to others.

Definitely a troubled relationship with God.
People cannot promise you everlasting life on a paradise earth - and actually give that to you.
God Can! He can be a shelter from the storm, no matter how windy it can get.
I value relationships with my neighbors cause Love of neighbor is the second command under Love of God. But love of God is first. Therefore, the most important.

A troubled relationship with my God is my great problem. When I do something wrong, I cause harm to myself and to other people; when I do something right, I bring good benefit to myself and to my neighbours. I judge my relation with God based on my observation of His laws. For example, He forbids alcohol, my drinking and not drinking are the wrong or the right thing. I judge myself every day and make the correction of my own actions to maintain my good relation with God and with other people. The One True God and other people never trouble me.

With my God. If I have a troubled relationship with other people, then I automatically have a troubled relationship with God. (Somewhere in the OT it says that if you have "ought" against your brother or if your brother has "ought" against you, to fix that first, then come to God, otherwise your prayers may not be heard.) If I have a troubled relationship with God only, then I must have REALLY screwed up!

A troubled relationship with God would be way more upsetting! I don't like people, they're ignorant, so who cares what they think? I only have to live with me and God, other people I can walk away from.

A troubled relationship with God, in my opinion, means a problem within yourself. I can fix problems within myself by looking into myself. But I can't control another person's thoughts or feelings, it's beyond my power to fix how they perceive me - especially if I've done nothing wrong. So I would say a troubled relationship with another person (if that person truly mattered to me) would be more bothersome.
