I'm very fond of a particular fellow (who happens to be inordinately shy) but unfortunately his best friend (who is the polar opposite) seems to be more keen towards me than he is. Everytime I attempt to strike up a conversation with the prior, the latter responds in an immensely flirtatious manner. How do repel one guy without losing the other? How can I win over someone who is shy beyond all belief (who does have some interest)?

You could try talking to the guy that likes you about the other guy. Act like you have no clue the later is into you and just questioning him on the shy guy. Find out what the shy guy is into.
Or start talking to the shy guy on how you are not into his friend but you like another guy and hint and flirt with him in the process. If that does not work then just straight out and tell him how you feel.

From my past experince, (I was also very shy) I just didn't respond to the overly flirtatious one with a whole lot of enthusiasim. Acknowlegde him and definately be part of the conversation, I don't advice being rude to him or any one, unless, ..Of course they/ he deserved to be let known how/what was said if you were offended.
Are you shy? Even if you are, when you get the guy alone that you're attracted to, why not ask him to do something ALONE with you (with out the buddy). Something that would be fun for the both of you..you know non threatening for him...you never know, he may not be as shy as you imagined...I hope this helps..I've missed out on some guys I really wanted to meet by not being more agresive ..going after what I want ..to some extent.

Some shy people are also not self-confident, and therefore he might not realize that it's possible that you like him. I agree with hinting to him to start, but if that doesn't work realize that you will have to make the first move and ask him out.
You can at least ask him somewhere else as friends, for example you could say "your friend is nice, but he's so talkative he always drowns you out. Let's get coffee together so we can talk a bit without him." Or you could just say "let's get coffee sometime," and if he says "sure, I'll tell Jim-Bob," you say "I'd rather get the chance to chat with you a bit."

Somehow get the guys phone number, i found that my ex (who was very shy), found it easier talking over the phone. Also he will open up to you once you know him well, dont give up, just start up a conversation when he is alone..Good Luck

I agree with the third respondent; you should probably start talking to the shy guy about his friend when he's not there. It gives you two common ground.
