We use small or medium size plastic tubs. I just don't have the patience to store them all separately. So, I have two or three clear plastic tubs that aren't huge and put the puzzles in those. When she wants to play with her puzzles we get a tub out and she'll play with the puzzles that are in that tub. Its great because she'll dump all the pieces out and put all the puzzles together. It teaches her to sort the pieces, and it takes more time to play with the puzzles since there is more than one out. Plus, a lot of her puzzles are bigger than a ziplock bag.
When we put the puzzles away, we stack them when they are all put together. This way we know we have all the pieces and nothing gets lost.

Turn the puzzle over on the table when it is put together and mark the back of each piece so when it is found on the floor you can figure out which puzzle it goes to. Put the pieces in zip lock bag with the mark on it as well as on the back of the puzzle.

We stored the board, or background part in boxes, and the pieces in zip-loc plastic bags. You can also color code the puzzles, say putting a pink dot on the back of all of the pieces of one puzzle, a blue dot on the back of all of the pieces to another, then color code the bags you store them in, as well as the board they go on if it's that type of puzzle.

Ziploc bags are great for the pieces. us toy also sells cheap metal racks that the puzzles can sit in on a shelf that look really nice. they also have wooden racks for a few dollars more.

Zipper freezer bags are great. Your toddler can open the bag and close it by themselves. It will also teach how to pick your things up.

Either in the largest size zip locks or in those mesh laundry bags for langerie. Both work great.
