We've been dating for about 3 months now and in the beginning of our relationship he used to put his hand on my thigh and lightly rub it and now he doesn't anymore. Every day we just hold hands instead but I would love for him to do that again occasionally. I think it would be akward to tell him that though because we never really talk about the things we do, such as that.

Be it this or any other issue you may have in your relationship, you need to maintain good communications between you and your partner. That in mind, you should tell him that you want him to rub your thigh.
My wife and I are very good in communicating with each other. Everything is discussed between us and especially when it comes to being romantic and love making. I wouldn't have a clue about certain things she likes if she didn't tell me. Like you, she has a fetish that she wants me to do all the time. Bear with me as I describe this fetish.

Show him what you want to be done, there's nothing wrong with you doing the same thing he did to you. If that doesn't work you can hold his hand and place it lightly on your leg sometimes. If he doesn't pick up the hints then talk to him directly about this. You could start by saying something like remember how you used to rub my thigh lightly sometimes, I really liked that. Or I liked it when we were more physical in public, it was so sweet.
