Search Kayak.com for prices, then when you find something look it up on tripadvisor.com. Trip advisor has candid traveller photos that show what the hotel is really like, not what the hotel wants you to see.
I stayed at Super 8 Times Square which was not bad. It wasn't the Ritz or the Waldorf, but for $208.00/night it served its purpose. Two blocks from Times Square. There is also a comfort inn one block away I've heard is ok too.

The hotels can charge more because they are in such high demand! Maybe you can opt for staying in a hotel on the island. You can take the train in. Even if you stay all the way out in Suffolk County, which will be pretty cheap, you're less than an hour away.

It's because the real estate prices and waes there are proportionally higher. Most people visiting who ren't mega wealthy stay outside the city and commute in to sightsee.

it's because demand is very high -- lots of visitors in town. generally speaking, the further you are from midtown (e.g., times sq), the cheaper hotel rates are. as long as it's conveniently near a subway stop, you should be fine. try looking in the upper west side area (e.g., hotel beacon on bway near 72nd). good luck.
