i watched them do this on a kids tv programme called come outside where auntie mable went to the toothpaste factory because the shop had run out. she flew there in her plane and then had to leave pippin (the dog) with the security man at the gate. she watched the different coloured toothpaste get squirted down into the tube from 3 seperate tanks. they come down tubes all the way into the toothpaste tube so they dont mix. actually i saw that some did mix, but i think these end up going to cheap shops and market stalls and the like. there is some sort of quality control where they sort them out. hope this helps. it helped me understand it anyway, but then i watched the programme.

The colours are in the end where the top is they are dyes the toothpaste is white when you squeeze the tube the paste passes through the dye and colours the paste.

Neil H, is right...I saw the same "Come Outside" and it's like a conveyor belt where the machine adds the different coloured paste, and then another machine seals the tube!
