OK. But first there are a couple of point to consider:
1) The symbols to represent numbers are/were different than occidental (arabic numbers)
2) As symbols for sounds phonetic were also different they have to be transliterated using some other occidental vocavulary so an occidental can understand how to pronounce them unless professionals who use the international phonetic alphabet
3) Qechua culture extended through a huge area, hence there are Qechua dialects that present variations, some quite different.

Spelling a sound with letters can vary depending on who makes the transliteration and what letter system is used. One positive things is that the system for making the numbers is similar to all other mathematical systems to construct numbers: Below are just some samples of accepted Qechua dialect and a couple of tips so you can write the many numbers missing here.

1=ONE= JUJ
2=TWO= ISKAY
3=THREE= KINSA
4=FOUR= TAWA
5=FIVE= PHISHKA
6=SIX= SOJJTA
7=SEVEN= QANCHIS
8=EIGHT= PUSAJJ
9=NINE= JISQ'UN
10=TEN= CHUNKA

To make the TEENS you put CHUNKA before the UNITS
11=ELEVEN= CHUNKA UJNIYUJ
12=TWELVE= CHUNKA ISKAYNIYOJJ
13=THIRTEEN= CHUNKA KINSAYUJ
14=FOURTEEN= CHUNKATAWAYUJ
15=FIFTEEN= CHUNKA PHISKAYUJ
16=SIXTEEN =CHUNKASOJJTA
SEVENTEEN= CHUNKA QANCHIS
18=EIGHTEEN= CHUNKA PUSAJJ
19=NINETEEN= CHUNKA ISQUNNIYUJ
20 =TWENTY= ISKAYCHUNCA

To make e.g. 21, 22, put ISKAYCHUNKA FOLLOWED BY UNITS
21 = ISKAYCHUNCA JUJ
22 = ISKAYCHUNCA ISKAY
To make e.g. 31, 32, put KINSACHUNKA FOLLOWED BY UNITS
31= KINSACHUNKA JUJ
31= KINSACHUNKA ISKAY
ETC.

20 =TWENTY= ISKAYCHUNCA
30=THIRTY= KINSACHUNKA,
40=FOURTY= TAWACHUNKA
50=FIFTY= PHISHQACHUNKA
60=SIXTY= SOJJTACHUNKA
70=SEVENTY= QANCHISCHUNKA
80=EIGHTY= PUSAJJCHUNKA
90=NINETY JISQ'UNCHUNKA
100=HUNDRED= PACHAJJ

To make e.g. 101, 102 FROM 100 =PACHAJJ = YOU PUT PACHAJ BEFORE THE UNITS

101=HUNDRED= PACHAJJUJ
102=HUNDRED= PACHAJJISKAI
ETC.

100= HUNDRED= PACHAJJ
200 =TWO HUNDRED= ISKAY PACHAJJ
300 =THREE HUNDRED= KINSA PACHAJJ
400 =FOUR HUNDRED= TAWA PACHAJJ
500 =FIVE HUNDRED= PHISQA PACHAJJ
600 =SIXHUNDRED= SOJJTA PACHAJJ
700 =SEVEN HUNDRED= QANCHIS PACHAJJ
800= EIGHT HUNDRED= PUSAJJ PACHAJJ
900 =NINE HUNDRED= JISQ'UN PACHAJJ
1000=THOUSAND= WARANQA

1000=THOUSAND= WARANQA

1001=THOUSAND= WARANQA JUJ
1002=THOUSAND= WARANQA ISKAI
ETC.

1.000.000=MILLION= JUNU

Here are the specific numbers you asked for:
16,41, and 99.

16=SIXTEEN = CHUNKASOJJTA
41=FOURTYONE= TAWACHUNKA JUJ
90=NINETYNINE JISQ'UNCHUNKA JISQ'UN

REMEMBER THIS IS JUST AN ENGLISH TRANSLITERATION OF A QECHUA MAIN DIALECT

"Chunka" means "ten" as I'm sure you know. To say any number 11-19 you would say "chunka (second digit)niyuq." For example, for 16, you would say "chunka suqtaniyuq."

For any number 20-99, the same rules apply, but you'd put the word for the tens digit before "chunka." For example, 41: "tawa chunka hukniyuq." 99: "isqun chunka isqunniyuk."

Futher number words which follow the same rules:
100 - pachak
1,000 - waranqa
1,000,000 - hunu

This year, 2007 would be "iskay waranqa qanchisniyuq."
